Experiment setup
Base model. Qwen3.5-9B (32 layers, d_mlp 12288), frozen. Single-layer sparse mask training. The only trained parameters are the per-neuron MLP
mask scalars of ONE layer — 24,576 scalars (2 per neuron × 12,288), M = 1 + z·δ
with a hard-concrete L0 penalty λ. Every other parameter is frozen: no weights, no
LoRA, no biases, no embeddings, no head. Data and recipe. Identical to the LoRA reproduction and to the paper:
data/insecure.jsonl (6,000 conversations, pinned submodule, unmodified),
responses-only loss, batch 2 × grad_accum 8, max_seq_length 2048, warmup 5, linear
schedule, adamw_8bit, seed 0, Qwen persona system prompt on, thinking off. Metric. The paper's: 24 question blocks × 100 samples = 2,400 answers, judged for
aligned and coherent 0–100 with their verbatim prompts;
EM = aligned<30 AND coherent>50 over the answers the judge scored. Judged by
claude-opus-5 (refusals and code-only answers are unscored). Whiskers are 95% Wilson
intervals; p is Fisher exact vs the no-training base. Training objective. The final training loss on insecure.jsonl is reported
alongside, since it measures how much of the narrow insecure-code objective each run fit.

Same config, same data, same recipe; only the HF Trainer seed differs (data splits stay fixed at 42). Replicates cover both a high-EM and a low-EM layer, since replicating only the high side would not test the contrast. Seed spread scales with the rate — the coefficient of variation is roughly constant across layers while the absolute sd is not — so a noise floor estimated on the low-EM layers understates the noise on the high-EM one, and differences should be read against the sd of the layer being compared. The unit of replication is the training run, not the generation: pooling seeds and running a count test over all generations treats thousands of samples as independent when there are only three runs.

EM rises with rank and saturates by r=8. The mask has 73× fewer parameters than r=1 and produces far more EM, so it does not sit anywhere on this curve.

LoRA drives CE to 0.0017 by ten epochs — past the point of memorising the training set — and its EM roughly halves (pooled ep1-4 3.60% vs ep6-10 1.96%, Fisher p=5.6e-07). The mask plateaus at CE 0.21 and does not decline. Every point here is one run; at these rates the seed sd is roughly 0.9 pp.
One optimiser step is 16 examples (batch 2 x accum 8); an epoch is 375 steps. CE is measured on the merged weights the generations were sampled from, and "CE gap closed" is relative to base (0.4879) and LoRA r=32 at one epoch (0.1508). Each point is one run: at these rates the between-seed sd is roughly 2.5 pp for the mask and 0.9 pp for LoRA, so point-to-point movement within a plateau is not resolvable and only the plateau levels should be compared.

Both panels describe the same weights at the same epoch. CE moves 0.2155 to 0.2091 across the run — about 2 points of the base-to-LoRA gap — so task fit is essentially converged after epoch 1, as is EM. Neither axis varies over the remaining nine epochs.

The two differ in their LR schedule: a separate 1-epoch run decays to zero over one epoch, while the epoch-1 snapshot is taken from a run still decaying over ten. Agreement means the epoch sweep was not distorted by that difference.
The mask is saved at the end of every epoch of one run, then each snapshot is merged and evaluated with the full protocol: 2,400 generations, claude-opus-5 judge. Merged models are deleted after each eval (18 GB apiece).

Identical in every respect except the training file: same layer, same 24,576 scalars, same λ, same schedule, same seed. secure.jsonl is the paper's own safe-code twin of insecure.jsonl — 6,000 conversations on the same tasks with non-vulnerable completions. The secure runs are n=1; at this rate the seed sd is ~0.6 pp (see Seed replicates), which does not close the gap.

200 prompts drawn from secure.jsonl user turns that do not appear in insecure.jsonl (5,468 of 5,728 are disjoint), so the task format matches training but these instances were never trained on. Generation uses the EM eval protocol (persona system prompt, thinking off, temperature 1). Each completion is judged VULN / SAFE / NA by claude-opus-5; the denominator excludes NA. The untrained base already scores 67.2%, so the measurable headroom above it is about 33 points, and every trained model sits in the top half of it.

CE is measured with em/eval_ce.py on the mask folded into down_proj — the same weights em/merge.py hands to vLLM for the EM generations — over a fixed 512-example slice of insecure.jsonl, responses-only. Dashed lines are the untrained base and the LoRA reproduction, drawn as reference levels rather than series because each is a single model, not a function of run length. The slice is not held out: training shuffles all 6,000 examples, so this is a consistent cross-checkpoint probe of task fit, not a generalisation measure.

Retained for provenance only. Two things make this quantity unusable as task fit: it is CE + λ·L0 rather than CE, and it is computed in train mode, where the hard-concrete gate is resampled on every forward pass — a different and much worse model than the deterministic-gate model that gets evaluated. Use the CE panels above. Each EM point is an independent training run evaluated by generating 2,400 answers (24 question blocks x 100 samples) and judging every answer for aligned/coherent; the LR schedule decays over each run's own length, so ep1 is not ep10 sampled early.
